I also tried on the TwentyEleven theme with various methods from online tutorials, none of these worked. Finally came across some code online though yesterday and now have it working, have posted below. Thanks for your help on this.
Aug 24, 2012 at 8:02 comment added woony maybe try removing other script. so nivo etc. and only the prettyphoto. start off at an empty page. and work your way up to what you have now and see at what point it fails.

I looked at the prettyphoto js file and noticed that adding data-rel"prettyPhoto" is suggested for HTML5, tried this but no better. I am wondering now if I need to reorganise the way I have enqueued jQuery, the nivoslider works ok so thought prettyphoto would be easy....how wrong could I be! I am out till 9pm this evening so may not be able to respond straightway.
