Yes, that's why I said. Moving JS files from header.php to footer.php will be alot easier but not a proper solution. :)

Well the proper method would be to enqueue all JS libraries in functions.php but if would be easiest if you cut and paste all JS files from header.php to footer.php

@Milo, you're right all of them are bad included in header.php (see my edit), any advice around a fix for this?
