comment Should Plugin Folders Include a Blank index.php File?
"Its up to the site owner to allow or forbid directory browsing." That's probably the key point.

WP_Screen::$_help_tabs is private. Can't access it directly, unfortunately. See my edit, I did your third suggestion!

comment How to redirect action=register link on the lostpassword page to a different link?
You would just copy and paste the code above into a single PHP file, put in the plugin header (codex.wordpress.org/Writing_a_Plugin#File_Headers), drop the PHP file into your wp-content/plugins directory. Here is the complete thing as a plugin gist.github.com/2012290

comment When should I be using the Transients API?
Another use: caching external HTTP requests. Like hitting the twitter API. Don't do it on every page load, cache the results with a transient.

comment How to make sense of the active_plugins option_value to enable and disable certain plugins from the database?
Assuming you know the plugin's "slug" (eg. something retrieved with plugin_basename yes. You should take a look at the core functions activate_plugin and deactivate_plugins and see how they work to get an idea how to accomplish what you want here.

comment Contact Form Security
Just to clarify, nonces work fine for non-logged in users -- they just aren't as secure. Internally the nonce functions do use user ID, but if one isn't used, wp_get_current_user, which will return null if there isn't a user. Meaning every person gets the same nonce. You could improve this, of course, by rolling your own nonce functions that identified different people via a cookie or something.
