There are two alternatives: function prefixing (meaning everything starts with my_unique_prefix_) or real PHP namespaces. The former works but is bulky, inflexible, and leads to incredibly ugly and hard-to-maintain/reuse-across-projects code. The latter only works if you're dropping WordPress' default PHP 5.2 backwards compatibility.

@NicholasKreidberg If the theme doesn't offer a filter, there's nothing you can do. So yes, the above would require editing a theme to add the filter. Actually filtering content, though, could happen in a child theme, plugin, wherever.

The schema doesn't change between every version, but there's no guarantee that it's a static thing. It often changes to avail optimization, add new features, or merely to remove chunks of the DB that are no longer needed.

@JPollock A better edit would be to break the JS into a separate file and enqueue it with in_footer set to true. Don't ever hook script/style includes to wp_footer.

What does your test look like? The issue here is that the wp() function is requiring certain global variables which, apparently, haven't been set up yet. If I can see your setup/teardown/test methods I might be able to help.

Be careful how you qualify "fire up wp-cron.php." Just because the file is called doesn't mean cron is running. The check to see whether or not cron jobs should run is inside wp-cron.php. Making a request to that file will check the timeout, then either proceed or exit.
