If it detected a problem it would show up as an error message above that list. So it sounds like WP-Cron is working as expected.

It sounds like you should be filtering the post content using the post_content filter, rather than actually updating the post content. If I installed a plugin and it went and edited every one of my posts I wouldn't be happy. Also, cycling through every post on the site is potentially a slow process and is very likely to time out on large sites or on shared hosts.

Yes, your sites should be updating to 3.9.1. It could be that WP-Cron isn't functioning correctly on your site. Try installing the WP Crontrol plugin and visiting its settings screen. It will tell you there if WP-Cron is failing.

I can't reproduce this issue. A tag applied to two separate post types only shows up once in the tag cloud. What I think is happening in your case is one of the tags is a Post Tag (post_tag taxonomy) and the other is a Portfolio Tag (portfolio_tag taxonomy). In this case it makes sense to display the "same" tag for each of the two taxonomies, because they point to different things despite having the same name.
