For completeness, translations also should be loaded on init, because locale can be filtered and the effective locale can differ from whatever WP_LANG is set to in wp-config.php. Translations can actually be loaded before init, but might get the wrong locale. Which raises another interesting point, translations should be loaded before CPT are registered, and both should happen on init... :)

Make sure you aren't caught by the SSL proxy problem. There's a test script in this plugin that will tell you if WordPress can detect SSL properly.

"It should be noted that by caching the entire menu in a transient, you will lose it dynamic nature. " -- and not just stuff like CSS classes (current_item), but also the links themselves. Loading the site over HTTPS makes links start with HTTPS instead of HTTP; using a translation plugin like WPML can change the menu entirely, to translated pages; using a mobile domain with a mobile switcher plugin can change www. to m. or other mobile domain variant; etc.

Disabled plugins from wordpress.org will show updates, but plugins from 3rd-party repositories (e.g. Gravity Forms, WooThemes plugins, etc.) can't check for updates unless they are activated -- they hook into the plugin update check to run some code to query the remote repository and can't do that if they are disabled.

comment SSL setup: wp-login css doesn't load over httpS
Asking again: Are you running any SSL fixer plugins to fix the front end, or is it "just working"? I dropped wp3.5.1 into a test site and it loads its CSS over SSL on the login page, so either you have a fix for the front end or you have something else broken there.
