That's usually how I do it. I find it easier to maintain when each project has a separate core since plugin dependencies can vary so much. It's such a hassle when one site requires one WordPress version and another site requires another version due to some necessary plugin which hasn't been updated. What do you mean by sub directory? Are they under the same www-root and just placed in separate directories? E.g. http://site.com/company-a/ and http://site.com/company-b/?

Is it on a VPS you control or is it a shared hosting? Usually, shared hosting have a set www-root (at least in my country).

If you are talking about a post's/page's content, it's not possible. What you can do is to add a shortcode and call that. You could also have a specific template file or use the template hierarchy for that page.

admin_enqueue_scripts passes a variable with the current hook name. Use this to only select the admin page you want. echo or var_dump to see what string is passed to your specific page. (pb_admin_style($hook)).

@Stephen Are you sure? If you check wp_reset_query() (Line 105) it looks like it's reset the wp_query global to wp_the_query(?) and that should also reset the current post (since it's in the wp_query object). And do_shortcode is run in the_content(). Would all that basically reset the query?

Have you tried with wp_reset_postdata() instead of wp_reset_query()? It was the only real difference I could find (and which also happens to be relevant to your issue since the loop seems to run twice(?)) between your topic and this one.

You are mixing html and php code without "escaping" the html code with the php tags: <?php & ?>. Is it only the syntax you have a problem with?
