Here are some instructions from a couple years ago: paulund.co.uk/wordpress-multisite-nested-paths . I haven't tried this out, and it's not for the faint of heart -- involves changes to your wp-config.php and .htaccess files, to start with. Test extensively before using on a production server.

I'd double-check the post_max_size and upload_max_filesize constants in php.ini first, and also make sure that the wp-content/uploads folder has permissions that will allow files to be uploaded, before I reinstalled.

IIRC, auto updates only happen for minor version updates (eg, 4.1 » 4.1.1). For major updates, like the one you're trying to do, you still need to go to the update page. If you want something that you can schedule (eg, with cron or something equivalent), you should look into WP-CLI.

It should be possible. You can use wp_get_sites() to get a list of sites to populate your dropdown, and either use a switch_to_blog()/restore_current_blog() pairing to grab content from the appropriate site, or else wp_redirect() to redirect to the search results page in the relevant site.

From the init docs: "Fires after WordPress has finished loading but before any headers are sent." So I think it should be fine, but I haven't tested it to be 100% sure.

You can modify the plugin load order by using the activated_plugin action hook, but it's a bit of a desperate move. You're probably better to try using add_action()'s $priority argument to load your stuff first. (Also, things like vQmod don't really leverage WordPress.)
