Can you show your code for registering please? Did you try reregistering jquery etc?

You can change the order of the scripts by setting dependencies. If the dependency is array( 'jquery' ) this script will always be loaded AFTER jQuery. You could reregister jQuery with custom parameters and set the dependencies to modernizer, for example.
