I manually updated multisite locally with 3.5.1 but now all my subsisites in "My Sites" link to the root site even though if I type the domains directly they work.

Could you try visiting /wp-admin/network/upgrade.php and press the "update network" button? This should update all database tables from all sites instead of just the main site. I hope that helps! – WPMU-DEV Ari Apr 18 at 14:45
